Can I get a case citation? To my knowledge, no SCOTUS decision has come out specifically saying that if a gay couple goes into a church and asks them to marry them, that the church has no choice but to do so. To do so would be a violation of the separation of church and state, dictating that churches must practice their religion a certain way.

That's because the SCOTUS isn't forcing anyone to marry anybody. The ruling was that marriage between same sex couples is legal and that marriage licenses have to be available for them.

To the best of my knowledge (from living in multiple Muslim countries), marriages are not generally performed in Mosques.

The supreme court never said churches are forced to marry gay people. It just said that gay people are allowed to get married. You don't need a church or a religion to do that.
